When I clean out all of my barrels I'm noticing what appear to be scratches on the inside of my barrel. I'm wondering if it's a big deal and how I could repair/smooth them.

Are you firing with dirt/sand inside the barrel?

Also, unless you got a high end barrel 98 barrels aren't too expensive to replace (Sorry if this is wrong, I'm making the assumption based off your sig)

I've got two 98c barrels that are like that and one autococker barrel too. I know that the autococker hasn't gotten anything down it. BTW I'm shooting stingers if it makes any difference.

Do a search for Flex-hone barrel tools. If you think it's not too expensive get one. You can remove scratches from almost any barrel.

98 barrels always look horrible. Mostly because they're a very low-end barrel. If the Autococker barrel looks fine, like you said, then your just looking at a quality issue in the 98 barrels.

unless its massively scratched...like someone was rubbing it with 80 grit sand paper.......your really not going to notice much in a change in accuracy....
