I just got done with 2 Epiphanies. They are decent guns right out of the box, and I don't know what kind of budget or what kind of paintball you play, so let us know and we can get you better answers!
I would definitely suggest buying yourself the freak insert kit. The gun comes with the Freak Junior which really isn't an advantage unless you have inserts to fit different bores. An electric hopper is helpful as well. That's common for almost any gun. There is no point in having a gun that can do 17 bps stock with a gravity hopper. And the last thing would be a feedneck. Get something that clamps on to the hopper so it doesn't fall off. The stock one is poor quality. I think some Epiphanies are sold with clamping feednecks, and if you have one of those, no reason to upgrade!

Now, if you're playing speedball you will need to upgrade the chip to a tadoa, virtue, ape... anything else. The stock board is pretty lacking in terms of modes. If you just play out with your friends for recreation, the stock board is completely fine and upgrading would be a waste of money. Also, make sure you use an HPA tank. This will let your gun recharge faster during high rates of fire; better than a LPA tank (400psi vs 800psi). There are many little things to consider.
The bolt is actually very good and lightweight. Upgrading is not necessary. A lot of people go for the hollow point or L7v2. This adds volume to the firing can, though, and the trademark of the Epiphany is to take that volume away. The point of reducing volume is to increase recharge rate during high rates of fire (cycling). So a bolt like that, although very good, almost is counter-effective to the Epiphany's technology. Just things to think about!
And then the barrel front! I would suggest getting a better freak front. This will take away some of the pop (sound) with your shots. The Freak Junior front isn't the best ported. Again, it's all about what you're looking for. Any gun modeled after the Ion allows for endless amount of customization.
